Whatever wgs extract is using as the combined snps kit causes alot of issues and doesn’t work for plink or merging with the dataset, on top of that it has a lot of duplicate snps. Very confused why it’s even an option in his tool surely he can create something that outputs 1240k snps

Maybe nobody is actually interested in develop AADR SNPs for WGSEXTRACT because it's easier and faster working directly with PLINK, Samtools/Bcftools and Admixtools
There are many programs focused on genetic populations while WGSE is focused on personal biomedical and genealogic research
